Did you try the Creo - SepsToComp?
I used it and worked fine.

Heidelberg PDF Toolbox has an option to recombine without actually "merging" contours and channaels. It's like "simulation" composite with channels overprinting.
    I think it's more reliable than Seps2Com.

Are there any known bugs or problems in these two programs?

    thx

or you can try a PDF Spliter & Merger
    http://www.epubor.com/pdf-splitter-merger.html

it can split a PDF to several parts as you like, and it can merge unlimited PDF files into one file.

Seps2comp not very good. Sometimes, it bad. If in file present think line, and it scale, seps2comp work with error. For exapmle, all lines has been 0,15pt 100-100-0-0, then print to separation file - then pdf-seps2comp, and some lines 0,1pt, and some 0.2pt.
